[Pokemon: Fated Encounter]

I am in awe.

Though your animation is choppy at times, I can follow what is happening and I like it. A LOT. Good pacing and attention to detail it makes me wonder what you will do for a sequel if you make one.
Also, it's not a problem but I couldn't help but notice that each Pokemon (except Rayquaza) used five moves instead of four (unless Tyranitar was using Sandstream instead of the actual attack Sandstorm). Please correct me if I'm wrong but these are the moves I saw used in order of appearance.
Lucario:
Aura Sphere
Ice Punch
Close Combat
Blaze Kick
Psychic

Salamence:
Dragon Pulse (I'm assuming that is what the green ball was because Rayquaza used it too)
Dragon Claw
Steel Wing
DragonBreath
Draco Meteor

Tyranitar:

Sandstorm (maybe)

Pure, untainted, AWESOME!!

I have few, if any criticisms.
But I have two suggestions/requests for future powerups:
The Red Star (Super Mario Galaxy) - I imagine something a bit like the Kaioken with this and Flying Mario.
Ice Flower - Pretty self explanitory. But it would be really cool to see.
